I'm aware that baby goat poops should be yellow and paste like for the first few weeks while they are only drinking milk, but why is this? Where does this yellow color come from? I had the hypothesis of maybe because the milk bypasses the rumen and goes straight to the stomach is it just the color of stomach acid that causes it?

That is what milk poops look like. If you have a human newborn it is the same way. Bright yellow poop that might have some chunks but is not formed well. The yellow is from bilirubin. Once you mix in solids, the colors change due to the undigested materials being added. Milk alone is usually very easy for newborns to digest.
